政府自90年1月1日起實施小三通政策。實施初期以金門、馬祖為主，澎湖採專案辦理。但自97年10月修訂「試辦金門馬祖澎湖與大陸地區通航實施辦法」，已實施澎湖小三通常態化超過10年，無須再行研議開放。
